I think I have an extra floorboard (minus the doors) that could be of use. I just checked it and it appeared to be field modified like yours but not as severe. E-mail me at mkdonovan@roadrunner.com and I can send some pictures.

Will the doors/covers fit over the holes or not? If they do fit, I would leave it that way.
But it is up to you off course. I have a later type floor panel, the holes were factory made and more rectangular/square in shape.
